Summit produces FCS 3.0 compliant file. FlowJo’s default preferences should display the data the same way as seen on the instrument.
If you have any problems with the appearing differently in FlowJo then it did on the machine, please email techsupport [at] flowjo.com! It is a very easy fix!
You can change the default preference sets in the cytometer specific preferences.
